It was more of a general question only to give WPMU as an example, I could easily convert subdirectories to subdomains by pointing the former to the latter if that makes sence.
Just curious how I could do this in Siteworx?

I’m sorry, I’m not too sure what your asking
Do you mean you manually edit and your asking how siteworx users can do this or do you mean rewrite from htaccess
I’m thinking you mean the latter and perhaps you do not know how to put the siteworx account into the subdomain.
If you click on mange domain, from top where it shows domain, it will list any subdomains, and once you select this subdomain to manage, you can then gain access to its htaccess
All this is from the siteworx account
