I have a pointer domain setup and working properly. Is there anyway that I can have a separate email account for this domain instead of having it associated with the primary domain?

This isn’t currently available, no, nor is it in 3.0.
When we have multidomain in 3.0 you could probably do this manually by setting up a secondary domain instead of a pointer and then putting a .htaccess rewrite so that the url forwards to the main one but email is kept separate.
